Well theres a pretty simple solution to find out... if its still working, then your fine, right? :P I mean the functions have already been disabled, so unless you're experiencing some problems, you can assume it doesn't use those functions.
popen and pclose are often disabled on servers, so most PHP solutions (WordPress, Simple Machines Forum and so on...) should not be using them.
